It is your Timing Chain Cassettes!! Without a doubt. I know this cause that is the same sound mine was doing just before 1, 2, and 3 misfired and im still in the process of doing the repair!!
Mine went away also in the beginning. But after a year of doing that and wife running out of gas multiple times (How can I be out of gas, the red light never came on). Diesel sound started right side rear, then all hell broke loose July 19, 2012. Was taking my first vacation since 1997 and blew the right side on my way home from work to leave for vacation!
Yikes...my original motor blew 6 months ago and this motor is its replacement from a junkyard...I have a year warranty but wonder if they won't replace it as long as it's running.
