I have a couple of quarter to half-dollar size holes in my muffler. It doesn't make excessive noise or anything. I am just wondering if this would affect the performance at all and if I ought to go ahead and replace the muffler. I can get a new one for free, just have to do the labor myself. Is it worth it to do it now, or should I wait until it gets worse?

if you can get it for free, then do it now - why not? and if you have inspection coming up soon, youre gonna need it anyway.

There are distinct damgers in running a muffler with a hole in it ( CO poisoning. for examplw )

Further, it probably affects performance in a negative manner.

Get a new one asap....

get a new one if its free and do the labor a exhaust will add a lot more power without having any holes in it
