I was wondering if the cross hatched area on my 2001 explorer sports(5R55E) transmission represents a litre like the oil dipstick? If not how much would that be. I'm talking with the truck at operating temperature.

Normally that is what the area repensents. To be on the safe side, maybe just starting with adding a half litre and see how far that brings up the level and then go from that there.

Then I'm about a half quart over. I just needed to know how much to siphon out. Should I bother taking it out. Will it hurt anything?

I would. My feeling is not to overfill. (sometimes we go a little over, that's happens and is ok) There are others who will disagree. A suction gun with tubing will do the job pretty easy. You might have to buy a longer section of tubing to reach the oil level in the tranny. Just use the lenth of the dipstick as a guide for the lenth of tubing needed.
Only half a quart is not going to hurt it just to run to the store to get a suction gun if you have to.
Once again, this is just my opinion on being over the full mark.
