Intermittent key fobs on 2005 Mountaineer

I just bought a 2005 Mountaineer about a year ago. Since I bought it, about once a week the key fobs don't work. If I wait a few minutes and try again they start working. I asked the previous owner about it and she said she never used the fobs. She said that she only used the door code. I have replaced the batteries in both key fobs, but the issue remains.
I initially thought it was a wiring issue, but since it starts working again after a few minutes, I'm thinking it must be something else.

I'd appreciate any help.

The only thing I can find about that is the Vehicle Security Module is in charge of the door locks and the horn alarm function.
 












Try reprogramming them.
I reprogrammed the two remotes yesterday afternoon and it happened again just a few minutes ago.

I feel like it's something to do with the VSM like Number Twelve pointed out, but I wasn't sure if there's a diagnostic procedure for this. I'd hate to replace the VSM if I can fix it.
