I am hearing knocking sound in the morning for a couple of minutes, in 10 seconds intervals.

Last week, I had a lot of deferred maintenance items done on my truck since I decided to keep it for a year or so.

The vehicle is 2003 Ford Explorer, XLT, 4.6 Engine, V8. 112K Miles on it.
It has been a very dependable car so far.

Repair work done last week:

Rear and front brake pads
Front sway bar links
Front lower ball joints
Front left hub bearing assembly
Serpentine belt
Rear shocks
Input Shaft seals
Differential seal

Most of knocking, clicking, squicking sound is gone. But I have a new unusual sound now.

I took it back to the mechanic who said it was sway bar bushings.
Even after replacing the bushings, knocking sound is still here.

Again, it is only in the mornings, when I first start driving, for a couple of minutes, in 10 seconds intervals. After a couple of minutes it disappears for the rest of the day.

Any ideas?

Is it an engine or drive sound? if its driveline, check ujoints, front bearings, and cv shafts.
 






I'm getting a knocking, almost tapping sound in the morning. Not any other part of the day. With mine, when I put it in drive it mostly goes away. I'm thinking it's something torque converter related.
 






If you think it is in the converter area what you probably have is a blocked filter in the transmission.
With cold oil these will make a sound like the converter is hitting the flywheel cover but as soon as the oil warms up and thins down it will flow through and the noise is gone, until your next cold start.
Simple trans oil change and a new filter will fix it.
If you haven't already done it fit the Ford modified solenoid pack at the same time (real easy to fit) and this will improve the shifting and get rid of the flairing between gears
 






Update:

I noticed this morning that knocking sound was happening when I hit the brakes as well along with a squeaky sound.
It lasts only for 2 minutes. After that everything is back to normal.
I think it is rear driver side brake related not the engine.
