Rattle and clunk sounds

I hope this is not a repeat of another post, If so ... sorry. I have looked and not seen the same combination of problems:
Symptom #1 When starting the engine, after it has sat a few hours, I hear a loud rattle coming from the engine/transmission area. It doesn't do this every time it has been sitting for a few hours and sometimes it last a little longer, but never more than 1/2 - 1 second. I have had the o'ring and (I think) the timing chain adjuster update done.

Symptom #2 In the last month I have noticed maybe 3 times a clunk in the drivetrain varying from the sound when the traction control kicks in to the louder sound when locked into 4 low and turning a corner on dry ground. This occurs when starting up from a stop sign.

Symptom #3 Seems to me to take longer for the transmission to engage, when shifting from park or reverse to drive.

I have had it to a trusted machanic and he did hear the rattle and thought it sounded like a starter. Cleared the only code he saw having to do with evaporative system, but had no further input.
I sucked out a quart of tranny fluid in put in some "miracle transmission fix-all", but have not changed fluid or filter. In the past have had worse problems after doing this with high milage vehicles.

The vehicle has 120,000 miles on it and I have had it for 5 years and I am kind of attached to the old girl, but am considering going the dealership and trading for a new model and getting the usual #$%^ing. Only as a last resort! I have been told to drive it until it get worse, but I prefer that to not happen several hours from home. Any ideas?

Symptom #2 may be your driveshaft slip yoke. It may need to be greased to stop it from clunking when you start (or stop). If you search, you should be able to find more info.
