So the little explorer I picked up a couple weeks ago has this terrible rattle in the back. I've already replaced the glass hinges, and although this did keep the glass from rattling, it hasn't fixed the loud rattling going on back there.

I checked to make sure there was a weather seal, along with the rubber bushings, and everything is there where it should be. I don't have the issue with the latch popping open like many of the threads I found that talk about the rear hatches on the sports, and all the linkage works fine inside the door.

Anything you all can point me in the direction of that would cause this noise?

Even if there are bushings, they may be worn out, replaced mine years ago in doors and tailgate = 90% of rattles and creaks gone. Though looks like I have to replace them again after 5 years, didn't seem to hold up as well as the factory ones which didn't crack or fail till about the 10 year mark.

For me it was my licence plate that would vibrate. I have a licence plate trim which only allowed me to use 2 bolts. I just put a piece of urethane foam behind the licence plate. problem solved... For me
