Rough idle and loud ticking noise

Ok so just giving you all a down load. I let the suv sit for a week since I bought a new truck. Well it was throwing several misfire codes like misfire in 4,5,&6,and random misfire, plus bank 1 & 2 sensor lean. Accompanied with that was an unusual ticking noise that I have nevet heard before and the motor was runnimg rough. Long story short I replaced the intake manifold gasket and the codes are gone, but I still have the loud ticking noise and the motor runs rough. I have replaced the plug wires and plugs with in 40k miles, does anyone have an idea what could be wrong. I want to say therr is a misfire somewhere but not sure what is causing it. Thats for any help.
98 explorer sohc with 175k miles on it.

what motor?
i had the same codes first time and it ended u being the upper and lower intake gaskets as well as the plugs, not even 10k miles more i had another dead cylinder so i did plugs again and it has ben good.
the loud ticking could be the timing belt or a bad injector which would cause the rough idle

Motor is a 4.0 sohc.
