Sub Out on Head Unit

I just bought and installed a JVC KD-G800 head unit in my 93 Explorer.It has a sub out connection on the back so you can control the sub from the head unit but the output is only rated at 2.0 volts,but the line out connections are rated at 4.0 volts wich would be better to connect my JBL GTO601.1 mono amp to?

I would use the 2v sub out connection. That way you keep the sub control functionality of the head unit. The higher the voltage the less chance noise will sneak into your amp plus usually higher voltage allows you to turn down the gains on your amp. Having said that with subs you can't hear the noise like typical full range speakers and if you have half way decent RCAs you will be fine. Use the 2v unless your amp really heats up.
