transmission compatability

I hav e a 95 Explorer XLT 4X4 and my transmission quit moving I put a transmission out of a 96 explorer 5R55E it was hard to line up to the eng. wire harness in the way and real problem turning the eng to get TC nuts on. When I got it in it would go fowards and backwards but would not shift to any other gears no over drive light weather I pushed it in or out and black smoke out the tail pipe. ford told me wrong transmission twelve pin hookup and mine was six pin hookup. connector fits perfectly and locks in. I wnet out and bought a 95 4R55e transmission and same symptons. I it back to ford and lot of money given to their program but truck does not work and when I got it back went three miles and transmission went out towed home. they said I still have the wrong transmission and $1500 later no worky. are 95 fords that spacific is my install wrong. What is a 95GT-GAA AALD 4R44E and how do I tell What transmission I have. or how to identify them I use to rebuild GM 350's and 400's but never been in a E-transmission before can't beleive that one year is so specific. When I looked for a 95GT-GAA it was a 5R55E no 44E's and is their any truth to the different hookups help me decipher all this info whats good whats bad I still hav ethe 5R55E might need to redo the front pump TC always seamed tight to the flywheel but started ok it shifted when i first putit in but overdrive flashed and slipped shortly after it shifted to over drive. then over drive quit lighting up and it would just go forward and backward no up shifting hard to get moving from a stop and tons of black stuff out the exhaust. Any help to getting it on the road again would help It's christmas you know.:salute:
