uh yea runs horrible in gear

Hello Picked up my first explorer a month ago, 93, 160k miles. ran great.

ok, so I ran the explorer out of gas and didn't realize it cause the gas gauge acts funny at times. I had just put $20 in and didn't drive that far. I kept trying to crank it and I had my dad helping me. He noticed I had blown most of the vacuum lines off and such.
Put a code reader on it and it came up with 333 1 333, EGR. But when we went to look couldn't find it anywhere. Once we put gas in it (he didn't check it cause I told him I had gas) and we placed the vacuum lines back, it ran bad, exhaust popping and stuff.
Checked the spark plugs and wires and they look fine.
Checked the coil pack (15Kohms across), replaced that.
Replaced the canister purge valve, fuel filter (fuel was brown when we poured it out).
Checked oil levels and tranny levels both were right.
Verified the vacuum lines as best we could.
B52 injector cleaner in a tank of gas.
Checked the air filter and it is good.
Now it starts fine and idles fine but as soon as you put it in gear, it shakes and starts popping the exhaust. Very little power going up hill. Stalls once in a while. once you stop again or put it in N, it runs smoother but continues to exhaust pop.

My Dad is talking about replacing the plugs and wires, the fuel filter (again), and pulling the top of the motor off to pull the injectors.

Is he on the right path and why would we get a 333 EGR code when it doesn't have one?

yes, you have an egr system. it will be on the LH side of the engine, right by the engine oil dip stick. the valve itself will have approximately a 1" pneumatic line connected to it that will go down to the exhaust manifold on that side and it will be bolted to the intake manifold, so it recirculates the exhaust gases. it has a small vacuum line on it and is also electrically monitored by the computer. i have a 94 with a 4.0 and can't see it being that much different.
 






make sure the plug wires are in the correct order

Nope, there isn't an EGR. So why the code. Checking the firing order n stuff in a few.
 






sounds like you still have a vacuum line off. Check your Fuel pressure regulator too.
 






OK I am an idiot, I pulled the wires off of the coil pack before my dad got home and I must have not put them back right because 1 and 2 were swapped. So when my dad got home and marked them before he pulled them I forgot to even mention that I had pulled them. So....... It runs great now and there was a vacuum line off as well.
