does it get worse when put into gear?(under load) If so, you either have a missing cylinder due to ignition misfire or sticking fuel injector on that cylinder, if ignition system seems ok, run some fuel injector cleaner through it, lucas or BG makes a great product.

I just pull the plug on the inertia switch under the glove box on the passenger side, the run it till it stops. change the filter, plug it back in and reset the switch if it popped. should be the same on the 99's. P.S. Dont do it in your garage with the doors closed.......

I would just say disconnect the battery and let it re-learn by itself, plus if you have it reprogrammed out here, you'll have to have it re-programmed again when you go back. Also, if there is any way you can try to open up the airbox to let it suck a little easier, thatl help alot...

Is it neccessary to get forged pistons and rods when boosting over 6psi? Or just neccessary to retard spark timing at the higher RPMs to prevent detonation?

wait you just changed from DPFE to EGR or visa versa? If you went from EGR to DPFE I'd die for some help doing mine. My two cents would be to check the valve itself to see if its worn out or not holding a seal anymore but i dont understand the situtation completely.
