I have the same problem with my truck...there is not enough air in the cabin like you said, notice that it gets louder when more air is introduced...dont turn it up too much with the windows/doors shut because youll more than likely choke the sub and end up blowing it...

hmm....good thing that i know this after i put an aftermarket cd player and such in. haha oh well. i really wouldnt use your headphone jacks though, you can wear them out, i did on one of my tvs that i did that with. just use a line out from your speakers, if you plan on using an aftermarket...
they really arent ment for powering speakers without amps...if you want to add more, id suggest running another couple wires off the back of your cd player or something.

It sounds as if something was damaged internally when that vaccuum line came off. My explorer (same tranny) started shifting like that, i kind of had to mash on the throttle to get it to shift and it turned out being something inside the tranny. I forgot the excact name. but I would get that...
Carburated? If so, run some carb cleaner through it. Make sure its not gummed up in any way. Also, check the cats, if they are the originals, its a good bet that they are probably clogged and that might have something to do with it. It sounds like there is something clogging it on either or...

there is a power difference between the engines if i remember right. Maybe its just the SOHC engines, i havent looked at this extremely thoughly but there is a HP difference. the 96 has like 160ish and i believe the 00 has more thant that.
