02 mountaineer transmission swap

Hey,
My transmission went out on my 02 mountaineer 4.0, 6cyl. I found another out of the same year model explorer so we did a complete swap. Wiring harness and all with the transmission. After successful swap. It will not crank now. With the key in the on position, I can drop the gear into neutral and a loud clicking comes from the starter. My mind is blown, I have no idea what this means. Anyone ever heard of this problem?

That loud clicking noise from the starter USUALLY means a dead battery. Check your battery and make sure its not dead, and check the post connections on the top of the battery

That was our first assumption too. But not the problem.
With a fully charged battery, the truck will not turn over. But if I leave it in the on position and move the gear to neutral, the starter goes haywire and starts clicking. Any other suggestions?
