2000 auto to manual swap wiring differences

I have completed my swap from auto to manual in my '00 explorer 4.0 OHV. The one thing I can't get to work though is the manual computer. It runs with the auto computer, but of course the check engine light is on and the OD light continually flashes. When I install the manual computer, it just cranks and won't start. I used FORSCAN to program my keys and that stopped the Theft light from flashing, but it still won't start. Do I have to swap any pins? One of the codes says something about not communicating with the PATS module, though FORSCAN claims it was able to program the keys. I tried search but couldn't find this specific answer.

So the starter will not crank with the 99 manual pcm in place?
Did you install the 99 manual pats module from behind the pass airbag? Just curious, this may not be needed with forscan and the new programmed key change.

98-01 pats consists of the pcm, the pats module, and the matching ignition key and tumbler
Back in the day, Before forscan we used to swap everything over from the manual pcm donor, even the door locks and hatch lock of your real crafty

You also did the transmission wiring correct? The auto trans dtrs (neutral safety) goes away and the 3 position clutch switch is added… I’m sure you know this but we have to ask

You have programmed the keys to match the 99 manual pcm

The theft light goes out when you turn the key to start? (The light should go out, this indicates pats is happy with the key)
If it rapid flashes the. Wait 90 seconds and it will Flash a pats trouble code

Under the hood
Locate the power junction box
Locate the starter relay
Dismount the pjb from its mount and remove the back cover (flathead, careful prying)
Find the dark blue with orange wire
At the back of the starter relay (careful there are two wires same color under there, ask me how I know)
This is the pats module ground to starter relay

You can cut this wire and run it to a firewall or fender ground.
Now control of the starter is via ignition switch (no longer pats)
 






I connected the neutral safety wires together at the range selector connector. It does run with the auto computer but it cuts out when trying to accelerate (I think it's trying to get the transmission to shift) and the OD light flashes constantly

I did not swap the PATS module from the donor, nor do I have the tumbler or keys, I only grabbed the ECU.
It cranks but does not start with the manual computer installed.
The Theft light does not flash when I try to start it. I think anyway, I'll have to try again. I'll pay closer attention and post the exact codes.
 






Okay so the starter cranks but no fire that changes things as the ignition switch and starter rely are good to go

The pcm you got
From the manual for sure came from
Similar year? (98-01)

Next step is to check for fuel pump with the manual pcm installed… do you have fuel rail pressure?

After this is check for spark, when cranking the truck with the manual pcm, do you have spark at spark plug?
