2003 explorer v8 P0355 and P0340

Hello I am new to the group! I am looking for any sort of help with my issue!

I have a 2003 4.6 v8 4x4 Explorer. About 6 months ago I lost compression in #7 cylinder. So ripped the motor out and rebuilt the engine.

It sounds great and has great compression. I replaced everything from the ground up.

Here is the issue: I am getting 2 codes P0355 and the dreaded P0340. So I take it to a shop (owned by my father so costs will be nothing) and they say that my timing looks like it's off my one tooth. So they then "fix" the issue.

Well, the codes stay. So then on to electrical, I replace the wiring harness after finding that there are some shorts in the wires and lots of broken connectors throughout so I figured eh why not.

So here we are with the same codes. I check the ignition wire and it appears to be firing. I swap the coil and spark plug to see if the problem traveled with the P0355 code. and it stays put. So still 2 codes.
We then open the motor back up and timing proves to be in the correct place. Codes persist.
I read about the alternator causing noise issues so we scope the motor and there is no issue there. Also removing the alternator from the system entirely does not solve the problem.
When hooking the car back up to the scanner we notice that the scanner does not show any signal coming from the cam position sensor.
we recheck the wires and there does not appear to be any break when checking continuity.
Now the vehicle starts up and sounds fine but still living with these codes.

I am at a loss, any help would be appreciated.
 






As long as the car works, all's okay. Sometimes my CEL comes on...I put a piece of black tape over it so it goes away.
