4.0 SOHC Problem

Hi everyone and thanks for reeading this post!

I have the 2002 4.0 SOHC and had bad head gaskets on both sides. I did the driver side in the vehicle and pulled motor to do passenger side. While I made every effore not to move the chains and gears and marked them to make sure nothing was changed during the process. I fixed both head gaskets and have put motor back in. Now it does not want to start and when it does it is running so poor that something if definetly wrong. I did not use the tools to keep everything in place I just marked them and made sure they lined back up. I understand there is no way to set the timing except by the specialty tool, is it possible that I threw the timing off just by changing head gaskets? Any help would be greatly appreciated!
As a side note the first time it fired up it ran for 8-10 seconds before it died. It was flooded with gas as an injector was stuck open, that problem was fixed by pulling all the plugs and airing out each hole. After reinstalling plugs it fired up again and ran for 10 more seconds before the ground strap started smoking and burning up. I didn't blow any fuses and that was the only damage done was ground strap.
Still ran poor both times it did run.
