98 Ex shutters and sputters

I have a 98 with the 4.0 SOHC engine that shutters and sputters while running. I ran the code and got a misfire in 2 & 4. I replaced the coil pack thinking that may be the problem and it didn't fix it. Then I ran the codes again and came up with misfire and lean condition in 2 & 4. So I replaced the fuel injectors. Now the code reads misfire in 3 & 5, but not the lean condition. Also at 169000 miles my original motor seized and was replaced with one from the junkyard with about 50,000 on it. I trust the junkyard guy completly, he also installed it for me. The motor ran fine for about two months after the transplant.

check that the F/I connectors are fully seated.

swap plug wires (2 for 3 and 4 for 5) did the misfire cylinders change to 2 and 4??

Have you replaced plugs and wires?

you could have some wires mixed up when you changed the coil pack

Plugs and wires are all new and yes they are on right.

Ok more information. Just to make sure on the plug wires, I didn't even check them I just took them all off and put them back on making sure they were on right. The vehicle idles fine and up to 25 mph no problems. Once over 25 the problem starts and gets worse the faster you go.
