Amp bypassed, can I still use the factory Sub?

I just installed the amp bypass adapter on my 94 Limited with the audiophile system. It had a kenwood deck when I got it that was fed into the stock amp.

Now I'm disappointed by the lack of bass. Is there anyway to get the stock sub to work?

I might be wrong, but I think the amps for audiophile systems only run the subwoofer...
