Need help. Can I bypass the JBL fact. amp, but use the fact. sub amp ('91 JBL syst)?

I'm getting ready to install an Alpine CD changer/head unit in my '91 XLT. Alpine tells me that I'll probably get better sound/power if I bypass the fact. main amp and use the power from the head unit (wire the 4 speakers directly to the head unit). The head unit has a separate sub control (RCA jacks, I believe) that can be used even if I'm not running the main speakers through an external amp (using the head unit power). Seems like the way to go to me - if it can be done.
I'd like to use the stock JBL sub & amp if I can. I assume that the sub is back behind the panel where the amp is, but maybe I shouldn't assume.
Where's the sub amp?
Can I hook into the amp, and if so, how do I do it?
Is there a better way to do this?
