did transmission fluid change now trans wont shift

I just bought an 03 mounty that needed a motor. I put a new motor in it and it runs great. I took the cooler(and drained it) and cooler lines out when pulling the radiator while removing the motor. I put everything back in and dropped the trans pan and did a filter change and i put 2 qts in the pan and put the pan back on and started the truck and added another 3qts and then shifted the trans from park to drive to reverse for a little bit however after 5-10min the tranny pan didnt really get warm at all...i added another half a qt (so 5.5qts total) and it leaked back out like it was full. But still the pan never really got warm.

When u put it in gear it shifts and very faintly wants to move but mostly just acts like its in neutral... what could b the cause? Not enough fluid im guessing but why? Am i doing something wrong?

Was the Torque converter seated in the trans when you installed the motor ?
 






Ya i assume so... after i pulled the motor i never even touched the trans until i put to motor back in and i lined the TC bolts up and seated the trans and tightned the TC nuts
 






Did it shift normally prior to this? Are there any codes? Have you verified that the shifter linkage is properly connected and actually changing gears?
 






Was the flywheel from the bad motor put on the new motor?
 






Ya the flywheel was swapped...i do have a CEL il check it when i get home...i dont know if it shifted normal i bought it needing a motor. I just cant see a motor and trans going bad at the same time... the shifter linkage is hooked up correctly and the motor runs great...its just weird the pan isnt heating up. Im going to unhook a cooler line and see if fluid is being pumped thru it. But other than that i have no clue what to do.

It seems to be making a noise you can hear it in the video...its not quite aw loud in person as the video makes it sound. You can see it slmost looks like the flywheel is wobbling a little bit... dont mind the hole in the bellhousing lol.

After running it again for 5 min or so shifting gears the pan and cooler lines were syill stone cold could there be an air pocket somewhere so the fluid isnt cycling since the cooler got drained? Or the pump not working?
 






Im going to bet the input shaft is not seated correctly into the torque converter.
 






So i should probably pull the tranny and check the torque converter?
 






sounds like the tc is not fully engaged if you keep running it and that is the problem you stand a chance on breaking the pump in the tranny
 






i pulled the trans out and first of all i noticed that there was no fluid that came out of the top cooler line it was dry. When i put a socket on the crank and turned the motor over to spin the flywheel to access each TC nut i was able to do it with the transmission in park without the driveshafts spinning at all. i removed the trans and removed the torque converter when i slit it off the input shaft no trans fluid came out of it and when i flipped it over it i could see some fluid in there but i have no idea if its the correct amount of fluid. the TC also seemed to stick to the flywheel a little bit and i had to take a screw driver and give it a little help to unstick from the flywheel(i don't know if thats normal or not)

it also looks like the seal around the input shaft is leaking a little bit so i will replace that but otherwise i have no clue what i'm looking for here. how do i tell if anything is wrong?

Normally when Its leaking there The Bushing is Damaged and So Is the Seal , Looks Like It has been Leaking for Some Time , Maybe before the Motor Went bad ?
 






I had a terrible time when I changed the fluid in my '03. I ended up forcing fluid in the fill hole (I think up to an extra 3 quarts) and screwing in the block plug before it could drain out. I did this while running and there was a specific point where you could hear it begin to pick up the fluid. I left the fluid at that level and promptly sold the vehicle. :(
 












Any updates? I'm curious to heart how this turned out.
 






It seems to be at the right level but still have to rev it to get it into gear once in gear it is strong. 1st to second lags real bad and sometimes slams and 3 and 4 are ok and i cant get to go into 5th. Also getting a p0775 code which is a solenoid code. But i dont get why have to rev it up so much to get it into gear
