Can a 2005 (gen3) SOHC 4.0 engine be replaced with a1999 (gen2) engine? My good running 1999 Explorer was squashed like a bug by a falling tree. I bought a 2005, but it has low compression on one cylinder.

I should think so, so long as the '99 was not equipped with the overhead valve engine. Do not know when SOHC came along. Had a '99, and it was indeed the OHV. imp

I would think your 99 would need to also have a SOHC engine in it to do the swap.

Any sohc will swap, just need to strip it to a long block and swap all the components from the old engine. 97 to 99 had both OHV and SOHC so make sure of which one your using.
