engine trouble please help

'96 xlt 4x4
I recently had to replace my motor in my 96' the old motor started to run like crap then finally blew up.I got a code from that one that said insufficient Egr flow,the replacement is a 95' 4.0 despite the bad idle (witch I still can't figure out) it ran fine. just today I went to go crank it up and its crappin like the old one chuffin like a motor cycle and shaking really bad like its a misfire and is running very rich now.could this be a computer problem?

i figured it out its a dead cylinder now to determine why.
man as much as i love my X it sure knows how to screw me.

The scanner isn't pulling any codes and inoticed that it only starts to stutter when it runs for a few minutes.hopefully its an igniton problem and not a cylinder problem.ie head gasket,valves,piston,etc...
 






Careful when you state a code reader and a scanner as they are two different instruments. You may have a generic code reader and it will only read generic codes, not manufacture specific codes. What instrument are you using?
 






well I dont have any of that fancy stuff at my house. I will admit im no professional mechanic but i got a diagnostic done at advance autoparts so watever they use didnt pull any codes and my check engine isnt on and i noticed now after a few days that it only starts to misfire after i warms up alittle and is worse in over drive also a cant rev passed 3000rpm in drive.also I'll add that I can here the sound of metallic clicking audiable from in the cab that increases with rpm under load but I'm pretty sure its not the valves.

Bottom line am I looking at a head gasket? Or some kind of piston failure or does it sound more like an injector or some kind of ignition or electrical problem.
