Engine trouble

1998 mountaineer awd 5.0- Ok, when I start my truck cold, the engine putts about every 4-5 seconds just slightly. You can barely notice it. After I run it about 10-15 mins or so and it heats to normal temp, it hesitates when it drops into 4th and 5th gear. The engine almost shudders until it shifts into a higher gear and even then it has a noticeable decrease of power (automatic, by the way). Not overheating, new plugs/wires in the last month. Never had the problem before I changed the plugs and wires, but I have triple checked them all, one by one. It needs a muffler, it's pretty loud. But I don't think that that would affect the performance this much. Any suggestions on where to start? I am trying to save money and not take it to a shop- buying new home. Please help. Starting to panic. By the way, yes all of my wires are in the correct firing order, checked over the weekend.
 






also, there is a slight "ticking", not knocking, coming from the throttle body it sounds like.
