Help with next step!!

I just got a 2001 Eddie Bauer "Job 1" Explorer. It was having a hard time accelerating from stopped and would occasionally stall. It also has a rought time starting from cold but once it is going it is fine. I have replaced the fuel filter which stopped the stalling and the PCV which seems to have fixed the acceleration from stopped problem. However the rough start problem is still there. If I drive it for a while turn it off and turn it back on no problems.

What should I look at next? Thanks

Does the "check engine" light work? Does it show when the key is turned on and go out when the engine is running?

Yes the check engine light is working. I have reset it after the above repairs and it has not come back on (<25 miles driven). It was giving me a P0171 and P0174 code before.

I suggest replacing the upper and lower intake manifold gaskets.
