How long for OBDII Self test to complete?

Finished swapping a new (timing chains intact) engine into my 05 4.0. After 75 miles went to get inspection. Tech said it was not ready and to drive it. I did that. Put maybe 150-175 on it and was ready to take it in again. Of course the night before I do my alt dies.

Pulled alt and rebuild it. Drove some 50 miles and just completed a 200 mile trip 90% Highway and my code ready says it is not ready still. Performed a KOER test and got three codes. P1000, P1116, P1464. Not too worried about the last one as I had the Defrost on, but the other two have me worried. Usually I drive 100 miles 50/50 city/hwy and the computer is ready.

What would cause the test to take so long or to not complete?
 






Could take weeks. It seems ridiculous, but there are 1 or 2 tests the PCM is never in a hurry to complete or run. A certain sequence of events MUST take place in a certain order with certain temperatures, speeds and certain amount of fuel in tank before the final tests will run. I went for weeks monitoring the system with my scan tool and one final test never completed. Before it ever completed, I had other problems crop up and my attention was diverted. Never did get the system to finish all the tests.
