I don't see the jackshaft sprocket for the left timing chain. It goes under the jackshaft sprocket for the primary timing chain.
The sprocket and the balance shaft rotate at different rates. Rotate the crank until the two marks on the sprocket straddle the alignment dot. Then check the alignment of the balance shaft. If not correct, rotate the crank again until the sprocket marks straddle and then check again. According to the manual it can take as many as 7 tries to get everything to line up.

This is not the rear cassette pivot bolt because I have that one and it's a little larger then this one. Anybody know where this one goes?

How about the valve cover on the driver side?
How do I modify if it does not have the crankcase breather?
How about the front mounting brackets?
Is it possible to install the engine as is by upgrading the computer.
What issues would doing that create?
