In my 2006 EB V8, can I just pull my factory stereo out and drop a factory navigation modules designed for the same model Explorer? Is it a true plug and play setup, or am I better off just go shopping for aftermarket and wiring it up myself?

Did this in an '08 Mustang and it was plug and play, with a couple of caveats. The radio antenna connector changed around 2007, so you'd need an adapter if the radio is much newer than your car. Also, you'll need the GPS antenna, but unless you have the electric "wires in the glass" front windshield that isn't a problem as you can put it anywhere under the dash facing up through the windshield and have a satisfactory GPS signal.

I agree that it is plug and play within the 06-08 model (I believe that the microsoft sync stuff introduced in 08/09 changed the units significantly), all of the connectors are there but you will have to change out the antenna for the satellite/GPS stuff to work.
It would be easier (probably even cheaper) to have a new aftermarket unit installed since many of them fit the OEM dash cutout and plug into the factory wiring harness.

I disagree with you, 2009/10 navigation is easy to install, but you need to buy the plug and play harness for the amp from united auto radio. I installed one in my vehicle

O.P. (bignutz) search over in the audio and navigation section you will find plenty of information over there... maybe even post there to get a better selection of answers.
