Pecking/Knocking Noise When In Gear

OK I've never experienced this before. I just got this SOHC together, got it all back in, and everything as far as the engine is concerned is perfect. It idles well, has good power, etc. But, now every time it's put into gear, there's a terrible pecking or knocking noise coming from the transmission area. AS long as it is in park or neutral, it's fine though.

Does anyone have any clue what this could be? I know for 100% sure it's not any issue with the engine, and it's definitely not the flexplate.

Does the noise come in forward and reverse? Any drive-ability issues?
 






Yes, it's in Reverse, Drive, 1st and 2nd. The only time it's absent is in Park or Neutral. I did take it for a drive yesterday, and there is an idling issue, but nothing I believe could be related to the drive train.
 






Does anyone have any idea what this could be? The only thing I have considered is the rear tranny mount, but from what I can see being under it, the transmission isn't moving a bit.
 






I would suspect a clutch pack has a couple broken springs or the oil pump bushing might be out.
 






What would be the best way to determine whether or not those possibilities are worth pursuing?

Would dropping the pan possibly reveal anything?

EDIT: Also, I just thought of this. When I bought this truck, before I did the engine rebuild, I did tow it with the driveshaft still in, but only a few miles. Related perhaps?
 






Ok well I took it for a drive around the block a few times with the tunnel panel off so I could hear, and I'm pretty sure the tranny's toast now.

Here's what I observed;

1. At idle in gear, there's a loud knocking sound the corresponds with RPM. There is also a loud whistling from the top of the tranny.

2. When coasting, or under very light load, the knocking is gone. However, I can hear something that sounds like chains running along sprockets.

3. When the transmission shifts, I can hear a loud crunch. If it's under a large load when shifting, the whole truck shudders.

Seems fairly serious to me.
 






Ok I ruled out the transmission as the culprit, so I'm going to let this die and start a new, less jumbled thread in the engine area. Thanks.
