rough idle at start up

I am having a bad rough idle for the first 2 or 3 minutes of start up on my 91. things that i have done. Swapped engine ran fine in donor. swapped from auto to manual transmission. Replaced fuel pump,fuel filter,oxygen sensor,coil pack,spark plug wires,spark plugs,air filter. Has a new MAF sensor. new cats new exhaust. i am sure it is something really simple just need a push in the right direction.

Did you check the vacuum lines, PCV grommet, and the PCM for stored codes?

Checked the vacuum lines multiple times. checked the computer for codes none stored i know there should be at least one stored for shift solenoids. I have not been able to locate a manual computer for it.

Can you be more specific what rough is. Idles high, idles low, surges, misfires, wants to cut out if you don't throttle it...
