So I have an xcal 2, programed the comp, I like how it runs but the trans makes a loud clunk often when going slower and it's shifting. Returned to stock and the noise went away. I'd like to avoid the noise and feeling if I can, I was wondering if I reprogram but lower the shift pressure would that get rid of the clunk/thud? Also is it possible for me to lower it too much to the point that it'll hurt the trans?

I would lower the pressure in the gear it is doing it in to remove the hard shift. You should be ok.
 






+1 - Reload the tune and use the User Controls to lower the shift pressure 10% at a time until it stops. Let your dealer know what happened and how much you lowered the pressure to make it go away.
 












Just let your dealer know so he can shoot over a tunefile(s) reflecting the changes.-j
