TDC Issue

I am doing the timing chain set on my 1997 and I've ran into an issue. The engine siezed due to a part of the timing chain plastic getting caught in the main sprocket in front. Thus, I could not get it to TDC without removing the harmonic balancer. I have since positioned the crank at TDC, and the left camshaft nub is correct, however, my intake valve is still not completely closed. What does this mean? Any help is greatly appreciated.

Valves closed on #1 cylinder at TDC

The valves for #1 cylinder (forward right/passenger side) should be closed when the crankshaft is at TDC on the compression stroke. The valves for other cylinders may not be closed.

Sorry, I should have specified that the picture of the intake valve is of the 1st cylinder. The front right.
