The theft light is flashing, and the OBD port is not connecting.

2000xlt 2007mus swap
I have a 2000 XLT 4.0, I swapped the engine from a 2007 mustang. The engine will not start. The theft light keeps flashing and will not stop flashing when I attempt to start vehicle. I had a locksmith add a transponder key still will not start. When I did the swap I had the alternator and fuel pump swapped. Replaced the battery and checked the connections and the inertia switch. Has anyone had this issue I am not familiar with the electronic components. Could it be a cranshaft position sensor? I have spent a lot of money already and just want to get to the bottom of this.

I found out what happened. I was using the explorer computer. The computer went bad bought a new one. The theft light was flashing nine times. I am taking it to the dealer to link the pats with the computer.
