Recently I replaced the spark plugs with E3 plugs and put wires. My issue is when I drive around the city I am fine no issues but anytime I go on the highway for about 10-15 min my check engine light starts flashing... Codes are misfire on start, random misfire and misfire on cyl 6! Could this be the coil pack? It was replaced at about 97k miles and now I have 119k

Very common for wires to get mixed after changing, especially 5-6-4 on the coil. If the misfire persists it's very likely the E3 plugs causing issues, Stick with OEM and proven Motorcraft SP500 Finewire Platinum, Autolite APP103 or XP103 Series for best results.
Do a search, way too many problems with aftermarket "miracle" spark plugs. Always check "pre gapped" plugs carefully before installing, which is @ .054 inches.

Simplest thing would be to check plugs and wires, that is what u changed

Hawaii is right, never put E3 only Motorcraft.

make sure your plugs are spaced properly. I always buy the Explorer XTL prespaced sparkplugs to avoid that problem. No need to space them already spaced for my vehicle from the box.
