Sure, people do swaps all the time, and the Explorer/Mounty is no different
You would be upgrading to the 4.6L since that is the option motor for your truck. A 5.4L is not an option, and therefore you would be swapping a lot more than just the motor...
There's more to the swap than just putting in the new engine, I would suggest doing some extensive searching on here, lots of good info about engine swaps
Yes, they will physically fit.. but those motors are 3v heads I believe.. (4v heads on the cobra?)
All electronics are different. Computers, sensors etc.
Aviators require Premium full so there may be a fuel system upgrade too.
Some exhaust work will be required too.
as for the 5.4 I think I read on here that its external dimensions are almost the same as the 4.6 but its a little taller, again much more than just the motor will need to be changed.
With the money you'd invest in this swap, I recommend selling the 4.0 and buying one with a 4.6 already, a much better starting point.
the 5.4L WILL FIT, and WILL BOLT RIGHT UP. This swap is possibly but not as cheap as youd like to think, you will need a new wiring harness, new fuel lines (return style), and possibly a new computer. this goes for all of the 4.6L's and the 5.4L.
