Thanks for the update! It's good that there was some progress after all of this. It will take some time for the computer to reset, so lets see how it is after this period.
You definitely need both O rings. The delay when cold, but not when hot issue (1-2 shift) does sound like a sticking governor.
The bottom of the filter is the sump inlet. It could draw air instead of fluid into the transmission. You might notice it more while driving on a steep incline.
It loosened up the stuff that was clogging everything. Now it's very important to replace the fluid before you drive any further. You don't want to continue circulating that strong chemical with a bunch of loose particles.
