when adding a remote external filter, will the FL1A hold up to the pressures of the A4LD or do I need to use a hydraulic filter?

You could use that filter on the return side which is the closest to the transmission (after the cooler).

why would there be a pressure drop after the cooler???

It's not in regard to the pressure drop, but for the reduced temperature. Why stress the filter, and rubber gasket when it's not necessary?
