Was doing something under the hood when I found what looks like a loose tube. It comes from under the alternator and I cannot for the life of me figure out where it goes.

It's a 2000 XLT 4.0

This is where it is, looking at the engine bay.

Get in closer, and this is the tube I'm talking about.

Close up view of the end of the tube. Has M-2 written on it, still no clue what it is.

This is where it comes from. It is the grey tube right in the middle, and runs under the alternator.

If anyone can help me figure this one out, that would be great and one mystery solved.

Thank you!

goes to a vacuum storage container on my Ex. Should be black plastic.

Actually, that looks like it was supposed to go to the coolant bypass valve, and the coolant bypass valve looks to be removed and replaced with a longer coolant hose.

This will be ok, as it only helps the ac to cool a bit better. Just cap off the end of the tube, or, install the correct parts.

I thought the heater control valve (coolant bypass) is down under the alt on the SOHC trucks, not up by the heater core. It may still be there.

On the 4.0 SOHC, the heater valve is actually mounted to the engine. Follow the heater hose that goes to the front passenger side of the engine. See if there is a vacuum line connected to the valve.

I don't know enough to know where that line is supposed to go. Best I can say is to look around carefully. It may connect to the spherical vacuum reservoir under the air box as well.
