Usually my problem with manual transmissions not wanting to go back in, has been caused by the clutch disc being slightly out of alignment in relation to the pilot bushing in the flywheel. If you don't have a dummy input shaft to stick in there and align the disc while the clutch pedal is pushed, you can eyeball it as close as possible, and align it with a screwdriver as best as you can, again with the clutch pedal pushed. You may have to re-align it several times before the trans will go in.

Another problem is rotational alignment of the input shaft splines to the clutch disc splines. Before attempting to install the trans, put the trans in 5th and clamp vise-grips on the tail shaft. As you are "gently" pushing the trans in, rotate the tailshaft with the vice-grips slightly each way. Hopefully it will pop in. (Don't have the clutch pedal pushed when you are trying to get it to go in).

A third problem can be the pilot bushing. Sometimes I've messed up the bushing with all my futile attempts to get the trans to go in. Check the bushing for burrs and clean it up with a round file, sandpaper or whatever. Same thing can happen to the tip of the input shaft, but not as likely.

It could also be you didnt remove the exhaust y pipe and give yourself room to actually stab the 5 speed back into the truck

It can be done with the exhaust in place, but you will save time if you simply remove it.

I have stabbed these suckers by myself with no transmission jack, it can take an hour or it can take 15 minutes, its all in your approach

The clutch must be aligned and installer properly
You must have the correct pilot bearing
you must get the 5 speed itself at the exact correct angle to stab the input shaft properly and get the bellhousing seated on the alignment dowls

Did you remove the exhaust Y pipe?

Hey Jamie, When I get my new 4.0L and 5speed you going to come out and help me put it in?

Oh yea, good luck getting it back together. Your best friend is the 5.99 alignment tool from carquest.

I found out you can get the transmission out without dropping the y pipe but it is next to impossible to get it back in unless the y pipe is dropped.
