I run the antennas from the outside into the vehicle (just easier in my experience) stick the antenna right above the windshield, run the wire under the loose rubber gasket for the windshield down towards the door (either driver or passenger, whichever you choose) there is a body seem where the a pillar (on outside of vehicle still) meets the front quarter panel you can run the wire through that seem and into the door jam. The door jam can get a little tricky because you need to run the wire in such a way that it won't get pinched. I do this by taking 3M adhesive tape and taping the wire flat agains the metal totally covering the wire so it is protected from flapping around and getting pinched. I then pull up the door gasket and run it under that and into the dash, route accordingly to unit. Be very careful about routing the antenna wire, it is very thin and not very tough avoid using metal pick tools, try and use plastic tools when routing (especially around the windshield gasket) When first installing Satellite radio I wrecked a few antennas before I got a feel for how fragile the wires really are.
