My problem is my inner shaft doesn't want to slide out.
What's going on with the shaft, did it came out easy at the end?

I noticed what looks like stress fractures on the back "wall" and thought that may be more problematic.
What did you mean with fractures, nothing to see at your pictures.
See red oil with some wear debris, brass servo bore bushings, no craked servo pistons, broken pump seal.
So far nothing dramatically, good luck for the next steps.

Was easy once i bought a puller made for it. Which was only like 25 bucks off Amazon, i think.

Zoom in and look at that back wall. I'm not sure, but doesn't look good to me.

What next steps would you suggest regarding this transmission, if any?
 






These are only production marks, found them in my bellhousing too, nothing to worry about.

I would decide that you try to rebuild your transmission. But it's always a question of $$$ and your own conviction to get it done.
If you have any doubt to do a complete rebuild, let it be done by a specialist.
It's not easy to decide which parts are good or bad, with a overhaul kit you should have the most pressure relevant parts.

You decide to get a junk yard tranny, thumbs up and hoping for the best.
