So I've noticed that my tires will rub the body when the rear suspension is at full stuff.

Not pictured is the clean rubbed spot on the body.

I imagine this is putting stress on something- the axle, the outer bearings....

Is this bad?

That would depend on where it is rubbing.
If the tire is rubbing on the back of the inner fender then all it will do is rub off some paint. My rear tires have been doing that for 15 years.

with my lift, my 35 inch tires did that too,, it's normal at full stuff,,

it will be okay, as long as a rock doesn't get in there and cut the sidewall of the tire,,

Not too difficult to fix - replace the bump stop. Might only need to go an inch taller to clear everything. Yes you loose a little upward travel, but primary need is drop and end result is better performance with no rubbing.
