Sohc auto to 5 speed manual questions

Ok I have been searching for days now and can't find the answers that I am looking for, so I was hoping you guys might be able to help. I have a 99 2wd 4.0 sohc explorer sport and am hopefully going to swap out the slushbox for a 5 speed manual. What I am really confused about is the PCM issue, I have heard that you can get the auto PCM " flashed " to work with the manual. Is this true and if so how about how much would this cost. I figured the most logical way would be to buy a manual PCM from an 02 up ranger or 01 to 03 explorer sport with the same combo but I read something about that possibly not working and frying the computer or something. Basically I'm just wondering what my options would be. Also just making sure that I read right that a normal m5od won't bolt to a sohc and that I would need the HD version.

There are conditions here to consider...

First the 99 has the Pats system so replacing the PCM will have no start issues thanks to that lack of compatibility...Unless you can get the module behind the airbag from the donor vehicle or program Pats out of the equation...As I have not gotten a programmer yet, I cannot say what can be changed in the PCM but since the PCM can be flashed the programming can be changed to suit any conditions...There are other threads addressing this issue and quite a few people on this board that can answer this better than me...

Plus the manual tranny will need its own wiring harness to interface with the PCM...Itis different from the automatic harness...And don't forget the pedals and clutch/throwout bearing arrangement as well as the cruise control release switches that must be inserted on the clutch pedal...

And any Explorer/Ranger manual tranny from a 4.0 liter or a 2.8/2.9 liter 60 degree V6 will bolt up to the SOHC engine... Just like the ohv auto tranny will bolt to the sohc and vice-versa...

Just a question; is your 5R55E dying or dead or do you just want a manual tranny?

Thanks for the Responses, to ranger7ltr no it died last year so we replaced it , I've always wanted a manual trans and I honestly don't trust auto trans like I will a manual, I'm still in high school but I was planning to start saving up that way after I graduate I can manual swap it and begin my dream explorer build haha.

And just to make sure you are saying that I can use my existing PCM I just have to get it flashed and if so who or where does that kind of thing.
