Superchips Micro Tuners causing problems?

Ok, so I recently (somewhat) got a SuperChips MicroTuner for my 97 V8 Sploder. I played around with it for a bit, and later on decided to change the shifts to as firm as the tuner would make it.
Now, everything was fine until a few days ago. At first I thought it might just be slick spots on the road, so the tires were slipping then grabbing good, but I've determined it's something to do with the tranny.
So what it was doing, was jerking... if that makes sense. Almost like it was wanting to shift gear, but didn't. I could also hear a "clunk" of sorts coming from underneath. So, I went ahead and took my tuner and reverted the programming back to stock.
Same problems.. still having that weird clunk. It seems to be more aggressive at slower speeds, while at higher speeds is still noticeable, but not near as hard. Could tuning my tranny to have firmer shifts caused this problem? I have checked the tranny fluid, and it's good. Also, the tranny filter was replaced earlier this summer.

And now a 2nd question, not necessarily related to this (atleast I don't think it is).
What could cause a sudden drop in voltage, while driving? I was heading into town tonight, was gonna hang out with some buds. So I'm goin down the road at like 45 (blizzard conditions out up here), and just before I get to my turn off, I let off the gas, and I see the headlights dim, I look at the ammeter, and it's like atleast only 1/4 from - but then jumps back up.
Just after that, I heard squeeling from under the hood. Is it possible that, due to all the moisture we've been getting (due to snow, mixed snow/rain, rain, etc), cause the belt to slip, and that's why it only did it once?
Or is it possible something got wet?

I have scanned for codes, and came up with these:
P0203 - Injector Circuit Error - Cylinder 3
P1000 - Monitor Checks Not Complete - More Driving Required

Could something with the 0203 be causing any of these problems?
And these had roughly 100 miles since the last time codes were cleared.

Ok.. something I forgot to add.. would it make a difference if I disconnected the bat to completely reset the ECM after reverting the programming back to stock?

Sorry for the long post and all the questions, but I don't want to have to take my truck into the dealership if I don't have to. I don't feel like being without it for 2+ weeks if it isn't necessary, heh.

ok, it must have been a sensor or something that got frozen. Cuz I pulled my truck in the garage last night when I got home, and left it in over night to thaw. I didn't have a single problem today, so I'm hoping that's all it was.
I also decided to disconnect the battery after reverting back to stock programming.
We'll see, though.. I'll give it a few days and scan for codes again.
