06' Explorer experiencing problem

I'm experiencing some problem lately with my car, I'm hopping some one could tell me more about what's wrong with my car. this is what happened:

When I run into a yellow light and didn't notice it soon enough, I come to a quick stop by pressing the brake hard and all the way. When green light is on, I release the brake and the car starts going backward(only thing I did was releasing the brake). I was afraid to hit someone behind me, so then I pressed the gas hoping it would just go forward like normal, but it won't for a few second and jumped a little, felt like it was jammed at 1st and skipped to 2nd or 3rd. But eventually it start to go when i press harder on gas.

I'm went to AZ and the people there says it's probably linkage problem, I also went to the ford dealer and the agent there says it looks like a transmission problem.

Please do tell if you think you know what the problem is or if you need any more info. My car is a 06' Ford Explorer, approx 80K miles. Transmission fluid was changed not long ago.
