2001 Ford Explorer Sport drive cycle

I have a 2001 Ford Explorer Sport 4.0 that runs and drives perfect. The problem being that it is time for my annual inspection and it will not pass. It had been sitting for awhile and the battery was dead. I replaced the battery and began what I thought was a drive cycle. It has never made the check engine light come on and there are no stored codes. It has 5 not ready codes in it and it will not enter a drive cycle! My factory trained Ford mechanic says that he has never had one do this! Does anyone have any suggestions?

IIRC just take it through all the speed cycles, ex the highway constant speed, little in town but first let it idle for 2 or more mins.
