Bondo over primer???

Here is the deal... I sanded my rust spot down to metal and applied my Bondo after that I sprayed a coat of primer. When I was ready for my second coat of primer I noticed a low spot so do I have to sand off all the primer or can I put a little Bondo over the first coat of primer.

body filler over bare metal witn 30 grit scratches at best.

just use some putty or icing... the blue stuff.
