Since I got my X, I've noticed that occasionaly when I come to to a red light or get home and the truck comes to a complete stop, I hear a "clunk" from the back of the X.

Now I checked the Tranny Fluid and its fine.

I was just thinking that maybe its my 4 x 4 or something?

Just want to be safe that sorry

Grease the slip joint...?

It could very well be a dry or worn u-joint on the rear drive shaft

u-joints are not the same as the slip joint
this is a u-joint

The slip joint is the splined part of the input shaft to the differential or transfer case, it slides into the receiving part of that shaft

If you search on "slip yoke" you should find a bunch of posts with the same symptoms you describe.

GREASE THE SLIP JOINT!!!!!!!!!!!

This is SOOOOOOO common...locate your rear driveshaft...follow it back until you see the rubber boot...snip the metal ties off... pull rubber boot off...grease the sh*t out of the joint!!! Replace metal ties with plastic zip ties.

Mine stopped clunking within 10 miles. Problem solved.

All-purpose/bearing grease should work just fine although a good cv-joint grease would work as well.
