Bondo!!

I had the same problem when I took my trim off. Easy fix, sand down to bare metal, bondo, etching primer, and then either paint or bed liner. I first used bed liner, than when I repainted I decided to ditch the bed liner (btw that stuff doesnt come off easily, wire brush for about 2 hours). So after the new paintjob, I ran it through the carwash, and one of those holes got knocked through, so I decided to use Herculiner this time, and not have to worry about it. So far so good
Bed liner will hold up better than paint longterm, but if you don't like the idea of bedliner, just paint it.

its probly not the best way to do it but i thought i saw somebody fill it with spray foam and then bondo it???
not to tell anybody to do something the wrong way but maybe its ok

I've had my side skirts off for over a year, and bondo has always been what's covering the holes, has never failed, except for one time, cause I was in a rush and didnt feel like making another batch of bondo for one hole that was weak.

I fixed it. And yes! My Explorer is sexy!

I grabbed the trim off of a '92 explorer. All I had to do was cut the lip off of the front piece because my tires would rub.

I went thru the same issue with my Sport. The side bars can be removed without exposing any holes because they are bolted on the interior side instead of the exterior. However, the flexible fender flares are held on with plastic fasteners pushed thru holes drilled into the body panels. In my opinion, there are only two ways to properly "patch" the holes. Welding is one and the most preferable. The other is to fiberglass over the back side after covering the exterior side with a nonstick but fairly rigid flat material. I thought about wax paper under aluminum flashing held on with tape. After the fiberglass hardens, just peel off the flashing and wax paper, sand where the hole was and paint. Before attempting the process I checked for access to the backside. For many of the holes there was none. So I decided to leave the flares on. After a few months, I decided that the vehicle looked better with the flares than it would have without anyway.

I just finished doing this as well, but I ended up using alluminum ducting tape accross the entire rockers, when you roll it smooth, it covers the holes perfectly and is farely flush. After a very light coat of body filler and primer, it painted to match perfectly.

I'll stand by my method that bedlining makes these holes look much less noticeable. At least that's how it seems to me. I don't mind them at all. What do you guys think?

When I redid my rockers I just welded them in. I did miss one though. Then I put Hurc on everything.

Before that I put the silver body tape over them and then painted it with a spray on bed liner. Looked good for awhile but then over time the bed liner started chipping off of the silver tape and it looked really bad.

This was the first thing I did when I took the side steps off. I got a bunch of the christmas tree clips and painted them silver to match. It was ok looking.

And then just for giggles here is a picture of my truck when I first got it with the side steps.
