Laundry List of Problems? Not really sure.

Allright, I have a 96 Exploder that I bought around 150,000 miles - right about now it's around 175,000. It's had it's share of the 150k+ maintenance (new ball joints, tie rods, control arm, going in for an alignment soon, and the like). Check engine light has been on for awhile now (past few hundred miles) - had it diagnosed and it seems as though my EGR Valve isn't getting adequate flow (I don't remember the exact wording - something along those lines though). I haven't had the money/time (well I've had both, just not at the same time :() to get it replaced.

Today, as I was leaving my house for work - I started up and it seemed to be a little shaky at first. Just rough. I noticed it didn't accelerate as quickly as usual. When I came to the hill in my subdivision, I tried to maintain speed but it seemed as though I couldn't go over 2000 RPMs, no matter how hard I floored it. I made it up the hill and to the stoplight - and noticed my check engine light was flashing. In the time I was sitting there thinking of what to do, the light turned green and the engine light quit flashing and went back to straight on. No problems on the highway to work, none on the ride home tonight.
I called my dad on break (I know very little about cars - he knows slightly more) and he mentioned checking the tranny fluid and something about a modulator valve (he had a similar problem on a Ford - except it was an 86...). Checked the tranny fluid and it was a bit low (probably... 1/4 inch below the "Do not fill if in this area" mark).

What shall I do?
